Malan orchestrated and controlled South Africa's chase to perfection, unbeaten on 129 to give them a sic-wicket win, and with that the series.
Malan shared vital stands throughout with Smuts, Klaasen and Miller en route his maiden ODI century.
Smuts joined hands with Malan to revive South Africa's innings after the loss of de Kock early in the chase.
Lungi Ngidi wrapped up the lower order to finish for 6-58 as Australia were kept to 271 in their 50 overs.
Nortje returned to get Finch, and with Short and Mitchell Marsh falling after a 66-run stand, South Africa were in the game.
Finch reached another half-century in the process and Short got his maiden ODI fifty a little later too.
