Mominul Haque and Liton Das added 180 runs for the fourth wicket as Bangladesh took a lead.
Sri Lanka cam back strongly to dismiss Mominul and Das in the space of five overs of each other.
Liton Das fell six runs short of his century after playing a poor shot in the second session.
Mosaddek Hossain and stand-in captain Mahmudullah saw the final session through until the captains decided to end the game in a draw with only one result imminent.
Mominul Haque became the first Bangladesh player to score two centuries in the same Test and the Bangladesh batsman with most runs scored in a single Test.
The game was called off halfway into the final session with Bangladesh's lead swelling beyond 100.
